In the first movie, Maya, Ritsuko, and Misato all talk about the Eva Shinji is piloting. There are clear distinctions between the Eva, which is genderless, and Shinji, as its pilot. When the Eva goes berserk and Shinji goes offline, all three talk together about the ongoing actions of the Eva.
This is a clear pass even beyond this one example.
